Comino, yes. Comino and Gozo properly, in one day, from Malta — that is where people overreach.
Comino from Malta is a normal day out
It is the standard charter. Operators generally run it as a five-and-a-half to seven-and-a-half hour trip from the Sliema and Marsamxett side, which gives you the passage up the north-east coast, a decent stop, and the passage back.
That is a full day and it is a good one. What it is not is a day with Gozo in it as well.
Why adding Gozo usually does not work
Gozo's good anchorages are on the far side of it from Malta. Dwejra is on the west coast, Xlendi on the south-west, Ramla and San Blas on the north. Getting to any of them from Malta means going past Comino first and then continuing, and the time it takes is the time you wanted to spend swimming.
The usual result is a day of passage-making with two rushed stops.
What works instead
Start from Gozo. Mġarr on Gozo puts Comino twenty minutes away and the whole Gozo coast within an easy day. If you are staying on Malta it costs you the Ċirkewwa ferry at each end, and it still buys more water time than the long run up.
Or take two days. An overnight changes the arithmetic completely — Mġarr ix-Xini is a sheltered place to lie, and a boat that sleeps aboard turns two compressed days into one relaxed one.
Or pick one. A full day at Comino with a stop at Santa Marija away from the ferry traffic beats a hurried tour of three islands.
The fast-boat caveat

Ask the operator what the day realistically contains rather than what it can theoretically reach. The ones worth booking will tell you when you are trying to fit too much in.
